Here's some clarity on which ministry is responsible for what department as stated to me by the Ontario Minister of Natural Resouces. Good for reference purposes.

Thank you for your latest e-mail regarding the
protection of water supplies and other issues. I trust that the following information
will be of assistance to you.
In Ontario ,
the Ministry of the Environment (MOE) is responsible for the regulation of water
and wastewater treatment and is leading the Source Water Protection planning
under the Clean Water Act. The
Source Water Protection planning will address water quality and quantity issues
as they relate to municipal drinking water supplies.
In Waterloo Region, the Regional Municipality of
Waterloo is responsible for municipal drinking water. You may wish to discuss
your concerns with the Region’s Transportation and Environmental Services
– Water Services Department at (519) 575-4426.
Under the Aggregates
Resources Act, the Minister of Natural Resources is responsible for
the management of aggregate resources, as well as the controls and regulations
of aggregate operations on Crown and private lands. As Minister, I am also
authorized to regulate petroleum resources under the Oil, Gas and Salt Reserves Act, the primary legislation
governing Ontario 's
oil and gas exploration and development. In addition, there are several other
standards, statutes and international agreements in place to effectively manage
oil, gas and salt resources activities and related hazards.
It is my Ministry’s goal to ensure safe,
sustainable development of Ontario 's
resources while protecting natural features for the continued environmental,
social and economic well-being of the province.
